Lucas tortures Jim to try to get him to reveal Taylor's location... and reveals exactly why he hates his father so much. Meanwhile Elisabeth, still employed as the colony's doctor, manages to use her medical knowledge to persuade Lucas' cohort Weaver to help free Jim. The Shannons become fugitives, and Washington makes a sacrifice to help them escape the colony and meet with Taylor in the jungle. As Mira waits for the Terminus to be repaired so she can return to 2149, Weaver has found... something... in the badlands, an area that's holding a surprising secret. With the odds stacked against them, Taylor hatches a desperate plan to stop the invasion once and for all; a plan that will change life in Terra Nova forever.

The 11th Pilgrimage arrives in Terra Nova, including Josh's girlfriend Kara. Right behind her, however, is a pilgrim wired with a bomb by Lucas' people. Jim is caught in the blast... and wakes up three days later to find Terra Nova transformed. Lucas and Mira are in charge, jackbooted "security" is provided by mercenary outfit the Phoenix Group, and Taylor is missing. Jim (pretending to be wounded, brain-injured, and half-deaf) has Josh take a job at Boylan's bar to eavesdrop on the Phoenix soldiers, while Elisabeth finds a vital clue to Taylor's location. Lucas plants a massive bomb in the jungle to clear all foliage and animal life in preparation for strip mining. Jim discovers his plan, and he and Taylor struggle to prevent it.

Lucas races to assemble the final pieces of his mystery device, in advance of the 11th Pilgrimage’s arrival. Also, Jim and Taylor confront the colony’s “Sixer” mole. Skye is reunited with a familiar face and Terra Nova prepares for war.

Taylor and Mira square-off in the jungle where he learns more about her plans and about his son. But then they both face a pre-historic enemy they must conquer together. Meanwhile, the “Sixer” mole scrambles to cover its tracks as Terra Nova goes on lockdown and Jim closes in. Also, Zoe faces a difficult decision as the Ankylosaur she has been caring for grows rapidly.

A crashing meteor wipes out all technology and wreaks havoc on the colony. Meanwhile, Maddy and Reynolds are stuck out in the wilderness, Elisabeth and Skye work together to save a life, and Taylor tries to prevent Mira and the “Sixers” from invading Terra Nova. Also, a mystery man makes his presence known.

When Elisabeth, Jim, Malcolm and Taylor investigate radio silence at a nearby scientific outpost, they discover an outbreak of a mysterious virus causing memory loss, paranoia and eventually death. The group must work together to find a cure before they lose their sanity and all of Terra Nova is infected.

The colony falls victim to its first murder, and Jim and Taylor must find the perpetrator. Also, Skye helps Josh find a way to get Kira, his girlfriend from 2149, to the past, while Elisabeth and Zoe race to help an unborn Ankylosaurus survive.
